She was Queen of Scotland as well as the rest of the UK (Union of the Crowns and all that) so she had a Scottish ceremonial send-off as well as a RUK one, not just packed off to London as though they had lent her to Scotland for a bit and wanted her back ASAP. The Scottish regalia was displayed on her coffin, too, while it was lying in state.
She was very much involved in the contingency planning for the aftermath of her dying in Scotland (and was probably well aware when she came to Balmoral that it was likely to be put into place pretty soon) so perhaps she was making a point there.
